If Rebbi holds that harvesting the Omer does not ovveride Shabbos,then if Pesach falls on a Friday presumably Reebi holds that on Yom-Tov it is alo forbidden to harvest. So would Rebbi harvest on Thursday or Sunday?

While I did not find anyone who discussed this explicitly, being that the omer must be brought on Shabbos it would appear that Rebbi must say that the harvesting should be done on Thursday.
