Why does Rashi in last mishnah 47b feel it necessary to introduce and explain disposal requirement and method? Further, why does he pick v'Zoreh l'Ruach as the disposal method of choice? Also, why isn't there concern Yidden will benefit from it either when found or if it becomes fertilizer and is used as such?

As for your great He'aros:

I heard an answer to your first remark. The Mishnah's focus is on how to remove the layer of Siyud or the addition that an Akum added to the stone. Rashi adds a side note about "Meshamshei Avodah Zarah," objects that serve or support the idol, such as its base or stand. Even once the coating is gone, the stone remains Meshamshei Avodah Zarah, because as long as the addition the Akum made can be replaced easily, the stone remains a "Meshamesh." Only after the coating is scraped off and scattered in a way it cannot be restored, does the secondary Isur on the stone disappear too.

Regarding your second remark. The basic Halachah by Avodah Zarah is that it should be burned. Since a thin coat cannot be burned, Rashi tells us to scatter it to the wind. In a case where that is the only choice, that is the best one.
