Even if each pesach took one second to splash (9000 seconds in 2.5 hours) and there were 66 lines (the mizbeach was 32x32 and only 2 sides plus 2 amos had a yesod, so that that is 66 amos... that still is only 66 x9,000 seconds- how was it possible in a year when there were over 1000000 let alone 1mm pesachim? Thank you!!!

Yes, I think we have to say that this was a nes.
1) The Mishnah in Pirkei Avos 5:5 tells us that there were 10 miracles that happened to our forefathers in the Beis Hamikdash. However, the Tahsbatz, in his sefer Magen Avos to Pirkei Avos, lists a lot of other miracles that happened there but are not listed in the Mishnah. Tashbatz answers that Tana v'Shiyar the Tana of the Mishnah did not tell us all of the miracles, but omitted some.
2) I found a similar question asked about the Avodah on Yom Kipur. It seems from the Gemara Pesachim 55 that one needs approximately one hour to bring every korban. But on Yom Kipur there were 15 korbanos, and when it fell on Shabbos there were 17. In addition the Cohen Gadol had lots of other things to do on that day; he immersed 5 times in the Mikveh and read from the Torah and several other things. How could he possibly do all these things in the 12 hours of daylight?! The Satmer Rebbe zt'l answered that one has to say that even though Pirkei Avos says there were 10 miracles; Tana v'Shiyar. There were lots more miracles that happened in the Beis Hamikdasb. [see Sdeh Tzofim in his Opening to Maseches Yoma end page 5 and top page 6]
3) Sprinkling the blood of all the korbonos Pesach must also have been a miracle.
