A Bo'el Nidah with witnesses and warning, like all Chayavei Kares, receives Malkos in court. Period.
Anyone who is Tamei who enters the Beis ha'Mikdash, with witnesses and warning, also receives Malkos - irrespective of how he became Tamei.
