Thank you for your extremely interesting question. Your question proves that the burning of Ir ha'Nidachas is not part of the punishment of the people of the city, but rather more a part of the Isur Hana'ah which is on the city and everything in it. There is a mitzvah to burn the city and its belongings, and another Mitzvah not to have any Hana'ah from the city and its assets forever. Further evidence that this is not a punishment is that the assets of the Tzadikim who are inside the city during the trial are also burned along with the city, even though the Tzadikim are not punished at all. There is a city here with a kind of "taint" which must be removed forever.
