Gur Aryeh #1: Tosfos Yoma 10a answers that if it referred to Kalach, we would not need the word "Hi." That word implies that we are returning to a city mentioned earlier.

Gur Aryeh #2: The subject of the verse is Resen, and the Midrash considers Nineveh as well only due to the verse in Yonah.
