The Kollel replies:

The Gemara in Bava Basra that discusses this Sugya explains that Rebbi Meir learns from a verse that the Sefer Torah written by Moshe Rabeinu was also placed in the Aron together with the Luchos. If so, it would be impossible to fit the Sefer Torah and the Luchos into the Aron using the measurements of Rebbi Yehudah. Therefore, the Aron must have been constructed on a basis of a six-Tefach Amah. However, Rebbi Yehudah does not interpret the verse the same way as Rebbi Meir, and he learns that the Sefer Torah was not placed inside the Aron, but rather adjacent to it. Therefore, the Aron could have been constructed using the five-Tefach Amah.

The Gemara, though, does not clearly state if this in fact is the source of the disagreement between Rebbi Meir and Rebbi Yehudah.
